That's really odd; if you mean the recent beta release downtime, that shouldn't have caused your bookmarks to disappear. Can you write to us at support@foxmarks.com with more details?
Also, Firefox does automated backups of your bookmarks; see http://kb.mozillazine.org/Lost_bookmarks for more details, but you should be able to recover them fairly readily.
